Wenderson Galeno gave Braga the lead when he converted a penalty in the 52nd minute before Aleksandar Katai responded with his own penalty and sent goalkeeper Matheus the wrong way after a foul by defender Radovan Pankov.
Midtjylland, which needed a win to finish in the top two, will move into the third-tier Europa Conference League, where they will face one of the runner-ups for a place in the round of 16.
On the previous Thursday, Napoli secured a playoff spot with a thrilling 3-2 home win against Leicester City in Group C, which lifted the Premier League from first to third place in the overall standings and out of the competition.
